Alligator caliper compatible with shimano rotors?

Maybe... if the rotors were the same diameter as well as the same thickness. Disc brakes use two pads on opposite sides of the calipers so as long as the disc and pads are properly aligned they should work together, provided the Shimano rotor is the same size.
